Text S1. Supplemental Materials and Methods
Gene deletion in C. crescentus. We used a gene-deletion method described previously (1). Briefly, the MultiSite Gateway vectors pUHR-0217 and pDHR-0217 were constructed by amplifying 600 bp-upstream and -downstream regions of CcscsB (CC0217) using the primers specified in Table S2 and cloning the PCR products into pDONR221 P1-P4 and pDONR221 P3-P2, respectively by BP recombination (Invitrogen) (Table S2). pThe pKO-0217 plasmid was then constructed with MultiSite Gateway Pro three fragment recombination between pUHR-0217, pDHR-0217, pE2-FRT-tet, and pNTPS-DEST by LR recombination (Invitrogen) (Table S2). The recombinant (pKO-0217) was selected by plating the transformed DH5α on NZ supplemented with spectinomycin and tetracycline. pUHR-1879, pDHR-1879, and pKO-1879 were constructed in the same way above by amplifying 600 bp-upstream and -downstream regions of CcscsC (CC1879). CcscsB (CC0217) in C. crescentus was deleted through a two-step homologous recombination method using pKO-0217 constructed in the presence of a complementing plasmid (pSC161) (2). The deletions were verified using the primer pairs EUHR_F - tetUM13F_R and EUHR_R - tetDM13R_F (Table S2).
Cloning of expression plasmids. Except the cases with a specific description of a template below, DNA amplification was performed using purified genomic DNAs of E. coli K-12, C. crescentus CB15N, and S. typhimurium LT2 (kindly donated by the laboratory of Michael Starnbach at Harvard Medical School). pLAC-YC-9a was constructed by cloning of a KpnI and NsiI-digested fragment of pTrc99a into pLAC-YC previously digested with KpnI and NsiI. The right construct was selected based on the ampicillin sensitivity and the chloramphenicol resistance. pFK074 was constructed by amplifying EcdsbC using primers DsbCTagF and DsbCTagB and cloning into pET-24b previously digested with NdeI and XhoI. pSC27 was constructed by amplifying CcscsB (CC0217) using primers CcscsB_F and CcscsB_Myc-R and cloning into pBAD22 previously digested with KpnI and XbaI. pSC103 was constructed constructed by amplifying CcprxL (CC0220) using primers CC0220 (EI) F and CC0220 Flag (HIII) R and cloning into pLAC-YC-9a previously digested with EcoRI and HindIII. pRD03 constructed by amplifying CcscsC (CC1879) using primers CC1879 (NcoI)F and CC1879FLAG3(HIII)R and cloning into pDSW204 previously digested with NcoI and HindIII. The same pDSW204 digest was used for cloning of pSC105, pSC106, and pSC112 of which each insert DNA [ss-CcscsC, ss-StscsC, and Ccpprx (CC1673)] was amplified using primer pairs CC1879 noSS (NcoI) F- CC1879 His (HIII) R, StScsC noSS (NcoI) F- StScsC His (HIII) R, and CC1673 (NcoI) F- CC1673 Flag (HIII) R, respectively. pSC127 and pSC129 were constructed by cloning of a NsiI-HindIII-digested fragments of pSC112 and pRD03, respectively, into pLAC-YC previously digested with Nsi-HindIII. pSC108 and pSC182 were constructed by amplifying CcscsC (CC1879) using primers CC1879 noSS (NcoI) F and CC1879 His (HIII) R and cloning into pCSF119 and pET28a, respectively, previously digested with NcoI and HindIII. pSC169 was constructed by amplifying Ccpprx (CC1673) using primers CC1673 noSS (NcoI) F and CC1673 His (HIII) R and cloning into pET28a previously digested with NcoI and HindIII. pSC170 was constructed by amplifying CcprxL (CC0220) using primers CC220 ssx (NdeI)F and CC220 ssx (HindIII)R and cloning into pET28a previously digested with NdeI and HindIII. pSC209 was constructed by amplifying CctlpA (CC2210) using primers CC2210 (NheI)F and CC2210flag (HindIII)R and cloning into pBAD43 previously digested with NheI and HindIII.
Because C-terminal FLAG tag fusion is close to the putative resolving cysteine in CcPrxL and it may affect the redox activity of CcPrxL, we generated N-terminal FLAG following its own signal sequence. The region encoding the signal sequence and a FLAG was amplified using primers CC220 (NdeI)F and CC220 ss flag R. The other region encoding a FLAG and mature PrxL was amplified CC220 flag prxL(BamHI)F and CC220 ssx prxL (XbaI)R. The two PCR fragments were joined by overlap extension and amplification using primers CC220 (NdeI)F and CC220 ssx prxL (XbaI)R. After NdeI and XbaI digestion, it was cloned into pBVMCS-2 previously digested with NdeI and XbaI, generating pSC171. The NdeI and XbaI-digested pBVMCS-2 was used to construct pSC159 by amplifying Ccpprx (CC1673) using primers CC1673 (NdeI)F and Flag(XbaI)R, and a template pSC112. pSC160 was constructed by amplifying CcscsC (CC1879) using primers CC1879 (NdeI)F and CC1879 Flag(EcoRI)R and a template pRD03, and cloning into pBVMCS-2 previously digested with NdeI and EcoRI. pSC161 and pSC166 were constructed by amplifying CcscsB (CC0217) using primers CC217’(NdeI)F and CC217’cMyc(KpnI)R and cloning into pRXMCS-6 and pRVMCS-2, respectively, previously digested with NdeI and KpnI. The NdeI and KpnI-digested pRVMCS-2 was used to construct pSC163 by amplifying RcccdA using primers ccda(NdeI)F and ccda cMyc(KpnI)R and a template pFK169. pSC164 was constructed by amplifying CcrnaI (CC0030) using primers CC30(NdeI)F and CC30 cMyc(KpnI)R and cloning into pRVMCS-6 previously digested with NdeI and KpnI.
Expression and purification of PprX, CcPrxL, CcScsC, StScsC, and EcDsbC. To achieve good yields of protein expressions and homogeneous protein preparations, we designed signal sequence-less PprX and CcPrxL for the cytoplasmic expression in E. coli. The 22th Ala residue in PprX and the 25th Arg residue in CcPrxL are the starting ones for those open reading frames. His tag was fused to PprX at the C-terminus. His tag remained since the C-terminal region in a structure of a homologous protein to PprX is far from the two cysteines and appears to be flexible, so we assumed that it would not interfere with the activity of PprX. His tag and a thrombin cleavage site (the original site in pET28a, Novagen) was fused to CcPrxL at the N-terminus since the putative resolving cysteine is at the very end of C-terminus, C-terminal His-tag may affect the reactivity of PrxL. His tag of PrxL was removed by thrombin treatment after purification. The high purity of the two proteins were checked (data not shown), and about 1 ml of 0.56 mM PprX and about 1 ml of 1.1 mM PrxL were obtained. As a control, we prepared E. coli BCP-type Prx (3).
CcScsC-His and StScsC-His without their signal sequences were expressed from pSC105 (or pSC182), and pSC106, respectively. They were purified using Ni-affinity chromatography following the standard manufacturer’s protocol (Novagen). EcDsbC-His was expressed from pFK074 and purified as described previously (4).
Prediction of a substrate of CcScsC in C. crescentus. We searched for the known substrates of E. coli DsbC in C. crescentus and found a periplasmic ribonuclease (RNase) (CC0030: RNase I) which is homologous to E. coli RNase I, a protein with one non-consecutive disulfide (5, 6). However, it is difficult to predict whether CcRNase I has (a) non-consecutive disulfide bond(s) from the sequence alignment of them since the cysteines are not conserved at the same positions (not shown). So, we searched for another homologous RNase I’s of which structures were solved. We found that a tobacco RNase which has non-consecutive disulfide bonds and two cysteines for one non-consecutive disulfide bond are conserved in CcRNase I
Gel filtration analysis. To estimate molecular weight of CcScsC and StScsC, purified CcScsC and StScsC were applied to gel filtration chromatography using Superdex 200 (GE Healthcare). Gel phase distribution coefficients (Kav) were used to estimate molecular weight of the proteins. Kav values were obtained from the elution volumes of the proteins including molecular-weight standard proteins, the total bed volume of the column (24 ml), and the void volume (8.7 ml). After linear regression of standard proteins, molecular weights of CcScsC and StScsC were estimated. To confirm the differences of oligomeric states of CcScsC and StScsC, they were co-injected with EcDsbC which is a homodimeric control with a similar monomeric molecular weight with CcScsC and StScsC.
FOX assay. To measure thiol-peroxidase activity of CcPrxL, the FOX (ferrous oxidation of xylenol) assay was employed using DTT as a non-physiological electron donor to reduce different peroxide substrates. The enzymatic activity was measured by monitoring the disappearance of peroxide (7). The activity was measured using H2O2, tbutyl hydroperoxide, and cumene hydroperoxide as the oxidizing substrates for 120 minutes. 60 μM of each peroxide, 22 μM CcPrxL, and 100 μM DTT were added to the reaction buffer containing 25 mM potassium phosphate (pH7.0) at room temperature.
