IL-18R1 and IL-18RAP SNPs may associate with Bronchopulmonary Dysplasia in African American infants

Data Management

The genotype data sent to Public Health Sciences (PHS) at the Penn State Hershey College of Medicine, contained genotypes for all samples, (6,324 successful SNPs (out of 6,476) x 1,235 successful samples (out of 1,267 total samples), and identifiers that included, SNP name, sample ID, and GC score. These were loaded into an Oracle database, merged with the clinical database, and samples from identical siblings from multiple births (n=68), and genotype control (n=16) samples and duplicates (n=52) were removed. A Reproducibility and Heritability Report (RHR) was generated to identify identical siblings. RHR contained the number of identical SNPs for each pair, the number of errors, the total number of SNPs analyzed, and the Reproducibility Frequency (RF). RF = 1.0 denotes an identical match, and 68 matches were found. The sample from each pair with the lower GC score was removed. From samples (n=52) represented in duplicate (i.e. genomic DNAs and WGA DNA) the sample with the lower GC score was removed. No significant difference was observed in genotype quality between genomic and WGA DNAs (t-test; p=0.173). The remaining samples n=1099 were formatted compatible with the PLINK software, http//pngu.mgh.harvard.edu/~purcell/plink/ and used to create MAP, LGEN, and FAM files for statistical analyses. MAP contained 3 data columns (chromosome (1-22, X, Y or O if unplaced), rs# or SNP identifier, and base-pair position. LGEN had 5 columns including Family ID, individual ID, SNP identifier (same as in MAP file), and allele 1 and 2 forward, a convention for SNP naming. Twenty-four samples had results for 6,323 SNPs and the remainder (n=1075) for 6,324 SNPs. FAM files were created for each phenotype (i.e. RDS, BPD) and each covariate (i.e. gestational age, birth weight, surfactant therapy, steroids, etc.) selected for analysis, and included among others, Family ID, individual ID, sex, and phenotype or covariate.

In this logistic regression, where admixture proportions were used, the p-values of the two most significant SNPs found in the AA_BPD, rs3771150 and rs3771171, were 0.04324 and 0.08793, respectively. These two SNPs were found to be the most significant SNPs when the AA set of subjects with and without BPD was studied.
