Ph.D Thesis:(2010-2016)

Title:Structure based pharmacophore modeling, virtual screening, synthesis and biological evaluation of novel calcium channel blockers on calcium channels for cadmium induced toxicity in albino rat.

Abstract:Cadmium (Cd) is extremely hazardous to life and has been involved in historic poisoning cases of human and animal population. It causes various toxic effects in a variety of organ systems such as cardiovascular, kidneys, liver, brain, lung, bones, immune/haemopoietic, endocrine and reproductive systems. Cd influx mediates voltage gated L-type calcium channels (LCC) in excitable cells, including mammalian neurons and also Cd uptake in non-excitable tissues. Therefore, LCC has been recognized as an attractive metal toxicity target. We construct a homology model of LCC in addition to the generated the pharmacophore models, then used to retrieve 50,500 molecules from Zinc database. There are 18 best reliable molecules mapped to the core pharmacophore model of LCC. These hits were retrieved further evaluated by molecular dynamics (MD) simulation, molecular docking, protein–ligand interactions, and binding affinity predictions as well as in silico ADMET properties were tested. The best lead compound used as query compound for design novel calcium channel blockers. The novel compounds were further synthesis, characterization and biological evaluation (DPPH assay, Metal chealating assay, MTT asaay, Heamolytic assay, DNA protection assay,Intracellular Ca2+ measurements), ligand based pharmacophore mapping, QSAR studies, docking, dynamic simulations and in silico ADMET analysis and In vivo studies(Antioxidant enzyme assay, Cell viability assay). Finally present work results focus on homology modelling, structure based and ligand based pharmacophore mapping, molecular docking, MD simulation, protein–ligand interactions and binding affinity predictions were used virtual screening strategy to spot new hits for blockade of LCC. Finally the outcome results, priming the twobest lead compounds (DSR6 and DSR10) were expected to be the potential lead scaffolds for developing novel and potent blockers of LCC against metal toxicity. Overall, the present study is believed to provide significance important information to design next generation metal toxicity therapeutics development.

Project Description:

The primary objective of protein sequence analysis tool development for protein sequence analysis is to ensure the hydrophobicity and antigenisity of proteins by using java programming. The Hydrophobicity program has 2 windows,the top one should be filled from the user, with the sequence of amino acids or protein sequences.While the bottom one visualizes the results of the analysis. Set the type of plot desired and the window size, then click the “PLOT” button to obtain a plot .If you change a parameter, click plot again to have the plot redrawn.Hoop-Woods scale was designed for predicting potentially antigenic regions of polypeptides.Values greater than 0 are hydrophyllic and thus likely to be exposed on the surface of a folded protein.
