aOf the 115 SNPs, 12 failed designability. These were replaced by every available SNP that fitted the requirements of the Sequenom MassARRAY system and were in linkage disequilibrium (r2 =1) with any of the failing SNPs according to database SNAP [1], Hapmap release 21. This resulted in the addition of 23 replacement SNPs. Only one of the original twelve SNPs which failed designability, rs319690, could not be substituted, as no surrogate SNP was identified.
bAll SNPs in LD (r2=1) with any SNP of poor designability were originally considered (n=23), 6 of these failed designability and the remaining 17 were genotyped.
